At first, Malygos seemed to stand on Ysera's side and expressed his support for her, but later he learned that Koroth did this just to distract everyone so that he could secretly follow Galakrond.

After witnessing the betrayal of Koros being devoured by Galakrond, Malygos returned to the dragons with a broken heart. However, what awaited him was a heated debate. Ysera and Talonixa were debating the fate of the proto-dragons whose behavior changed after being bitten.

Alexstrasza sided with Talonixa, who argued that drastic action must be taken to ensure the safety of the entire race, and Ysera, who advocated sparing the dragons' lives and believing they could be saved.

Ysera then saw Galakrond returning from the cave, chasing after Neltharion and Nozdormu. Malygos and Tyr arrived at the cave entrance and witnessed the fight, and Tyr was pleased with the cooperation between the proto-dragons. Alexstrasza, Malygos, and a fully armed Tyr also joined the fight. Tyr, who knocked Galakrond unconscious with his hammer, ordered the proto-dragons to evacuate first, while he stayed behind to cover their retreat.

After an unknown amount of time, Tyr found the five proto-dragons and said that Galakrond was sleeping in a mountain in the north, and now was a good time to attack. He asked them to have a good meal before taking action, and before leaving, he placed an artifact in front of Nozdormu and Neltharion. After that, Tyr disappeared in the blink of an eye.

After the defeat of the Lich King, the situation in the Emerald Dream became increasingly dire, as the cunning Nightmare Lord began his master plan to conquer Azeroth. Although Lethon attempted to kidnap her, Ysera was able to escape, and she led the green dragonflight, ancients, and druids against the Nightmare. Later, as Thura prepared to free Malfurion, Ysera led her dragons to a tree, where Malfurion was trapped. The Archdruid was freed, but Ysera's consort Eranikus was bound by the Nightmare, and she rushed to help him. However, the trapped consort was actually Lethon in disguise, and Ysera was trapped in the Nightmare. The Nightmare in the Emerald Dream deteriorated further, and it was enough to completely consume the Emerald Dream and Azeroth.

For much of the rest of the crisis, the Aspect was imprisoned in the Eye of Ysera, aiding Malfurion in stopping the Nightmare alongside Lukan Foxblood. Ysera's consort Eranikus rescued her once again.
