In his father's arms, Anduin gives up any thoughts that his father is an imposter, and Varian begins to tell Bolvar and Lady Prestor about his visions, until Lady Prestor touches him and says that she admires his nobility. Bolvar senses that Varian loses consciousness and respect for others when he is around this woman. Knowing that this will lead to big trouble, Bolvar is more eager to uncover the secrets behind Varian's disappearance and sudden return.

One day, the second Varian and his allies approached the gates of Stormwind. Katrana Prestor quickly gathered the soldiers, but the first Varian said that she was not the ruler of Stormwind. After angering Stormwind Fortress, the second Varian - known as Lo'Gosh - announced that Katrana's cover was completely exposed and called out her real name: Onyxia.

After Onyxia revealed her dragon form and transformed several of her guards into dragonoids, Lo'Gosh and his allies began to engage her in the halls of Stormwind Fortress. The arrival of Lord Bolvar Fordragon and Anduin provided considerable assistance, but Reginald Windthor was killed by Onyxia moments later. Anduin, shocked to see the two Varians, stopped the two from fighting and confronted the real threat - Onyxia. The dragon captured Anduin and teleported him back to her lair; the brave Varian did the same. Reunited with their friends, the two Varians were deeply saddened by the loss of their sons. Lo'Gosh told his allies that the final battle would take place in Onyxia's lair.

Despite being held captive by Onyxia in her lair, Anduin managed to cut his bonds and evade Onyxia's dragonkin guards. He cleverly hid under a small crevice so that Onyxia's whelplings could not catch him, and managed to hold out until Varian and his reinforcements arrived. Onyxia took Anduin hostage, threatening to kill him if Varian did not surrender Stormwind. Lo'Gosh threw a dagger into her claws, forcing her to release Anduin. He fell from a height, but was caught in mid-air by Broll Bearmantle in his raven form. With Anduin safe, Stormwind's forces resumed the fight.

The two Varians attacked Onyxia in battle. Both sides were determined to win, and weapons and magic were exchanged against the massive dragon army. In an attempt to end the battle, Onyxia cast the spell she had intended to cast on Alcaz Island to kill Lo'Gosh, but the other Lo'Gosh stood in front of the explosion and said that he should die because he was just a manifestation of Varian. Lo'Gosh, unwilling to sacrifice his own double, stood side by side with his other self to try to save him, but the spell was disrupted after it enveloped the two. After a moment, Varian finally reappeared as one. Onyxia, desperate, tried to burn him to ashes, but Varian quickly approached and pierced her head. After Onyxia's death, Varian reunited with his son and friends, telling them that this long and glorious journey will be rewarded, and Stormwind will usher in a new future.

After returning to Theramore, Varian was invited by Jaina Proudmoore to meet with the orc warchief Thrall to discuss ways to calm the tensions between the Horde and the Alliance. However, Varian was still wary of the orcs' destruction of Stormwind during the First War and was skeptical of them as true allies. Although he was pleased with the end of the war between Stormwind and the Horde and reluctantly accepted the peace, Anduin and Valeera managed to convince him that a human-orc alliance would be beneficial to Stormwind.

Anduin longs for peace. He wishes that so many lives would no longer be lost to war and natural disasters. Unfortunately, this sometimes puts him at odds with his father's aggressive nature and brings more conflict and war to the kingdom. Although Anduin dislikes his father's violent temper, he understands that Varian is only trying to protect the Alliance, and he needs passion to bear the pressure of making decisions as a leader. He knows that sooner or later he will have to bear this burden. Bolvar is a heavy burden for him.

Although he was an excellent archer and dagger thrower, Anduin did not have the talent for martial arts or heavy weapons like his father. Despite this, Varian still hoped that he could become a warrior. Anduin firmly pursued pacifism, and was more compassionate and understanding. He knew the preciousness of life. He might not be as strong as his father, but he was much gentler. Varian allowed him to stay in Theramore to be taught by Jaina Proudmoore, while he tried to deal with the impulsiveness and irritability brought by Lo'Gosh's personality. Jaina gave Anduin a hearthstone created specifically for him, and set a teleport point in her reception room so that he could visit at any time.

Anduin later served as Stormwind's diplomatic ambassador to Ironforge. At first he thought his duty was to help the dwarves with their problems, but he soon realized that Varian was trying to help him grow up with the dwarves (just as Sharmar Anvilmar's training had improved Varian's own martial arts). While in Ironforge, Anduin also discovered his true calling in life: to be a priest dedicated to the teachings of the Holy Light. For those who knew Anduin well, this gentle, thoughtful prince was a perfect fit. There he also witnessed the first wave of disasters caused by the Cataclysm - a large earthquake caused unrest in Khaz Modan and resulted in the death of one of his friends, Ailin. In order to stop the earthquake, King Magni led several people to a hidden place in the city, Old Ironforge, where they were cursed and petrified when they used the Ulduar Tablet. Anduin represented Stormwind at the time and was the only human invited besides the dwarves and gnomes. He may even be the first human to witness the glory of Old Ironforge. At Magni's funeral, Anduin met heroes such as Tyrande Whisperwind, Malfurion Stormrage, and Nobundo for the first time.

With King Magni in a state of petrification, Moira Thaurissan returns to Ironforge to claim the throne. Returning from the Dark Iron clan, Moira rules Ironforge with a ruthless iron fist, holding the people of Ironforge, including Prince Anduin, hostage.
